ATM Fault

I'm waiting for a $2000+ deposit taken by the ATM. 6 - 8 weeks they say. 3 morgage repayments are due in this time. If my account overdraws will the bank cover my fees? By the way CBA only take 5-7 DAYS to resolve their ATM disputes. 6-8 weeks is a joke.
